Are you sure it is your hull to deck joint? I ask because I also have a
1980 Cal 39 and I discovered there were no nuts on the stanchion on the port
side just aft of the aft bulkhead for the head. It had leaked so long that
it had rotted out the bottom of the cabinet behind the settee. The water
and waste water deck fills were both leaking as well. Long story short,
re-bed everything on your deck before messing with the hull to deck joint.
I have not done all the stanchions yet but intend to. Hell, I still
haven't re-mounted my handrails yet.

This post reminded me that my boat had a few customizations, one of them
being an aluminum toe rail. The others were all opening ports and an in
between draft of 6' as opposed to 6'-8" (?) or 5'-6".

Paul,
Ours has the wood toe rail and it is a source of many leaks around the interior edges. Between that and the stanchions the boat gets more water from the rain than from the ocean.

Had the same problem with my cal 30. The toe rails were decayed past
repair and replacing with teak was too expensive . I replaced them with
the perferated aluminum toe rail beded in 5200. I used a toe rail that over
laped the deck hull joint and that had stanchan bases that fit over the
rail and bolted to the deck and toe rail. It put the stanchens out further
on the deck edg and gave me more room to move forwerd. No leeks since, in
the deck joint, toe rail or stanchens,
and best of all no varnishing. I know, not origanal.

I removed my aluminum toe rail, cleaned it up, reinstalled it using 4200.
No More leaks. As stated by others, re-bed everything. 5200 is usually not
recommended for re-bedding most items. It sure is nice having a dry boat
for a change.
